A secret government plan to dig up historical figures and clone them has worked. It is 16 years later, and the clones are now in high school. The five main characters are Abe Lincoln, an all around nice but naive guy who lusts after the school sexpot Cleopatra, who is dating the macho JFK. Also, Abe's two best friends are Joan of Arc, an angst ridden goth girl who is in love with him, and Gandhi, a non-stop party animal. Clone High bravely tackles challenging teen issues, such as sleep deprivation, catching ADD from toilet seats, the evils of litter, and having the guy you like not like you back the same way you like him. Will Abe get together with Cleo, or be thwarted by the handsome JFK? Will Joan finally get Abe to notice her? Who's to say?

Vying for alone time with Cleopatra, Abe scores an invite to JFK's party with the promise of beer, Joan fumbles over her feelings for Abe, and Gandhi botches his crisis hotline duties.

Abe runs for class president in an attempt to impress Cleopatra, but when Abe sells out to a corporate sponsorship, Joan questions his leadership abilities, and Gandhi falls ill.

Fearing contagion, the Clone High community turns on Gandhi when he is diagnosed with ADHD, which means Abe has to choose between pleasing Cleo and standing up for his best friend.

After a riot breaks out at Clone High, Abe organizes a film festival to help students express themselves, while Principal Scudworth appeases the Secret Board of Shadowy Figures over dinner.

Clone High refuses to let women or animals play basketball, so Joan devises a plan to become a member of the team, turning Abe "Weakest" Lincoln into a jealous wreck.

The PXJTs are just around the corner, Abe learns the hard way that being Cleo's study partner means being deeply sleep deprived, and a truck driver takes Gandhi under his wing.

Cleo lands a gig on Ashley Angel's dance show before she and Abe have a chance to kiss, Gandhi's rap single becomes an instant hit, and a mischievous skunk outwits Principal Scudworth.

After Joan's house burns down, she's forced to move in with Cleo, Abe attends a conflict mediation seminar, and Mr. Butlertron finds himself competing for Principal Scudworth's attention.

The teens at Clone High begin smoking raisins, which sets them on a groovy, music-filled trip, so Principal Scudworth and the PTA develop a plan to fence in the students.

After a clone dies tragically of litter, the Clone High teens are left to face their grief, and Gandhi is wrongfully imprisoned because of his new orange jumpsuit.

Abe procrastinates planning his promposal to Cleo by trying to find Joan a date, Gandhi gets a makeover from JFK, and Scudworth rehashes an old rivalry with John Stamos.

It's prom night, and Abe finds himself torn between Cleo and Joan, Gandhi forms a prom posse, and the Secret Board of Shadowy Figures threatens to take back the clones.

Snowflake Day is coming up, a dumpster diver who may or may not be Mandy Moore steps in to teach Joan the true meaning of the holiday, and Abe sets out to get Cleo the perfect gift.
